If you selected vertical placement and Nagagata 3 for the envelope type, press [Next] → specify the flap length.

[Transparency] can be selected only if you select [LTR] as the paper size.

To use the multi-purpose tray as a paper source for [Copy], [Access Stored Files], [Receive/Fax], or [Other], you must set so that the multi-purpose tray is eligible for Paper Drawer Auto Selection. (See "Enabling Paper Drawer Auto Selection.")
